Vibration. Engine mount or clutch?

I recently did a 6 speed transmission swap and the only problem I currently have is a vibration at idle. I've increased the idle to 900 which is tolerable but still noticable. I am using the auto mounts right now. I don't get any change in vibration or feel anything in the shifter or clutch with the clutch in or out or in neutral when I'm idling. Would I if there was a problem with the flywheel or clutch? I don't get any vibration when at speed. Just seems to be at idle.
I am going to change the front and rear motor mounts just to rule that out but wondering if anyone has any insight based on what I've described.

Update and still looking for assistance/perspective.

I changed the OEM AT front and rear (rad and firewall) mounts out today to new Beck/Arn MT front and rear. As I experienced before the vibration got worse. I put the OEM AT front back on and I am back to what I was before - vibration but with an increased idle RPM somewhat tolerable.

How much vibration would come from bad MT trans mount or pass side engine mount? I have ordered the pass side engine mount to install just to rule it out but not sure if vibration vibration at idle would be the only result of a bad one.

yea i am having this same issue. I changed out the passenger side one as well because it was completely ripped (ebay 1yr old). So i put on these MT ones also from ebay and vibration is not as smooth as working stock oem mounts. I bit the bullet and bought 2 oem mounts. Install will be next week

How was the install what was the result?

Anyone out there have experience with this? I've replaced the front, rear and pass mount and still vibrating. At this point I think it must be the DM flywheel. I trusted in a local trans shop that has good rep, works on stock cars, high performance, etc.. They said they could reface the flywheel but based on the symptoms I think it's out of balance. Again vibration is most noticeable at idle, does not change at idle whether the clutch is in or out or trans is in neutral. Some vibration through RPM but above 1500 seems fine.

Input anyone?

Not surprised. I have been told that the manual cars have balanced flywheels, but that the auto cars are balanced 'as a unit' so the flywheel itself as a separate item may be out of balance.
