Now I'm concerned
I just read the sticky about installing an aftermarket HU and keeping the stock Bose speakers. I read how the HU should be installed and I think the audio shop did mine different. I have a 6th Gen by the way. When i first bought it I also got an adapter that is suppose to send the signal to the amps. I paid about $90 for the adapter. When i installd it the volume was very low and my HU would get really hot. I end up taking my car to a local audio shop and the installer took off the adapter and just crimped the remote wire from the HU to the remote wire in the factory harness. It works and sounds good, but now I'm wondering if its safe.

Not entirely safe. Your sending amplified signal to the Bose amp now, whereas the stock deck is unamplified. Some people have wired them straight up and had it last for a couple years, some a couple months. You should really get rid of Bose entirely, though.
