I just noticed a problem where when I started the car (94GXE), the engine sounded really rough and the check engine light stayed on. After a few minutes, the engine normalled out and the light went off. Any ideas as to what's causing this? It seems like it may have to do with emissions control or exhaust systems.

Do you live in an area that has oxygenated gas? This gas is bad for the type of injectors in the 3rd gen Maximas. You may have a leaky injector. That is dripping gas into a cylinder, and then it takes a while to clear out after starting. You may also have dirt in one of the injectors causing the same thing. A couple of bottle of the Chevron fuel treatment with Techron should help.
