Are you using aftermarket or factory bose speakers? If you're using aftermarket speakers you need to run new speaker wires from the deck to the speakers. If you're using the stock speakers, you need an adapter to convert the speaker outputs on your HU to line level, since the speakers are connected to individual amps, and cannot use a speaker-level signal from your deck.

Yes, running new speaker wires is your best option. I don't know about the wire colors. The best way to do it is to buy a harness from your local stereo shop (or even wal-mart, autozone, etc.) and just plug directly into your factory harness. That will make your power antenna, battery, accessory and ground connections simple. Then just get some speaker wire (14 gauge for front, 12 gauge for rear) and run them directly to your speakers. It's a pretty simple run, since the door jambs are easy to take off to run the rear cables. The front cables are a little trickier, since there is not any room to stuff new wires into the conduit that runs the wires from the door frame into the door. I just wrapped my wires up to the factory conduit and sliced the grommet to run the new wire through, then I had to drill a hole in the bose door speaker housing.
