I recently did the hacked airbox mod to my intake and I took out the resonator under the battery. My question is should I tape off the hole that is left that goes in or should I just leave it open??

Its your choice. Either way, air will take a path with least resistance. Since that hole that is suppost to be connected to the resonator is further away from the TB than the holes you cut on your hacked box, there will be a greater volume of air being sucked into the holes in the hacked box.
