RE: Scratches...
I would first use a LITTLE touch up paint. Just enough to make a spot of color and smear it (don't try to make it flush with the whole car). Then, wax your whole hood. Finally, use a buffer and buff out everything you can (just buy a cheap $50 one from Advanced Auto - they always come in handy). Just trying to help.

scratches
What you need to do is to remove them rather than to try and fill them in.
I recommend starting with Meguiars Cleaner Wax. It comes in a burgundy bottle and you can find it at Walmart, K-mart and the like. It is one of the best cleaner/waxes available and has a small amount of abrasive in it. If that doesn't remove the scratches in your clear coat (I assume they don't penetrate all the way down to the base color coat), graduate up to Meguiars fine cut swirl remover which you will find at dedicated auto stores like Pep Boys etc. or your local auto paint supplier. This is purely a gentle liquid abrasive material meant to remove fine scratches just like the name says. You would need to finish the job with Meguiars Show Car Glaze #7 and two coats of High Tech Yellow Wax #26. If the fine cut doesn't remove it, graduate up another level to a new product by meguiars called Scratch-X. They just came out with this product and it comes in a tube. I haven't tried it yet but it has gotten good reviews and of course, coming from Meguiars, it has to be good. Again, finish with the glaze and wax. It none of these options work, I suggest trying a trustworthy body shop and a wet-sanding approach but I think you should be able to have success with my recommended approaches.
Let us know how it works.

well the "correct" way that i've heard is to sand the area down with a very fine sand paper, then do exactly what Vyrus said
it works great if you do it right... just takes time and you have to be very careful with the sand paper and the paint... and when i say fine i mean very fine
