Is it coming the front or rear check where it's coming from then look at it carefully. First off did you work on the back or the fronts what ever you worked on just check if you setted the brake pads in well and the calipers and the rotors are well setted and all the bolts are tight.
sounds like you might have bad balljoints the one's that are connected to the knuckle.

i am about 90% sure it is the line....i always had the clicking sound but when i did the rear brakes about 3 days ago i looked at the lines...the lines run in a Y shape....my problem was that the left line came out of the bracket , so now there was about 1 inch play, and the line was hugging the frame when i had my friend pull the line..so i couldn't move the line becuase it was to tight and i was to lazy to readjust the line so i just kinda twisted it....

Quick question when you changed your brake pads, did you purhcase cheap *** auto zone brakes, and did you also replace your disc pad shims as well? When you drive over bumps can you hear your brake bads clinking.

yeah I would make sure it is in fact your brakes... other things can clunk too when you stop... does it also clunk when you accelerate and turn without breaking (try both dirrections) and try listening with your windows down and up.

I'm just going to throw this into the mix. Could be your swaybar endlinks. As I previously too had a clunking sound as I braked. Since you said you had that sound before even touching your brakes, could be something else other than brakes then.

But for me, it was my endlinks as someone had mentioned in a post I posted awhile back to help me with my clunking noise
