Replacing stock Bose head unit.
Will I be able to buy an aftermarket head unit and just swap out the stock Bose unit and install the new one in its place? I've heard that the Bose system's speakers are separately amplified individually, so the head unit doesn't provide any power. Also will the wire harness be compatible with a after market head unit to provide a signal to the subwoofer?
You can get either a double din or single din head unit to fit in place of the stock unit. Since you have a BOSE system, you will need to bypass the in-line amplifiers that are going to the speakers. I am not sure about the wiring harness though.
BOSE
You do not have to bypass the bose amps when you replace the head units. after all, those amps are what the BOSE sound is all about.
What you can do when you replace the head unit is look here;

look at the PD2 and PD4 interfaces. They allow you to replace the head units or vice versa and still use the Bose amps.
