Transmission clicking?

Today I noticed a clicking sound when pushing on the gas or taking my foot off the gas. Tonight I noticed the same clicking, but a tad bit louder when I switch the car from park to reverse, reverse to neutral, neutral to drive and vice versa. I didn't notice the click when shifting into 3rd, 2nd or 1st. This was all done with my foot on my brake. Does anyone have any ideas of what this may be?

I found the clicking sound. It was the support bracket for my FrankenCar Intake. The bolt where it connects to the MAF was missing. The clanking was the support bracket stripping the bolt. I don't think it's beyond repair.

This brings up a question. What will happen if I don't use the support bracket? The reason I ask is because with it on, my Apexi butts up against something metal attached to the strut tower. When gears are changed on my auto, the engine moves quite a bit and puts alot of stress on the support bracket which I'm sure is why the nut came off and the bolt started to unscrew. I didn't have time to mess with it because my car is going in a 2nd time to have the forward/backward seat fixed. The new motor was way too loud. Anyway, once I took the bracket off, the filter seemed to be sitting alot between the battery and the strut tower. Will it eventually loosed and come off the intake manifold?
