brake grind noise with Brembo blank rotors

I put a set of Brembo blank front rotors on my 01 AE with new OE pads about 4 months ago and have put maybe 4-5K on the car since. I just recently started hearing a grinding noise from the front brakes in the last 5 feet or so before I come to a full stop. The car still stops fine and I don't see any grooves or anything on the rotor itself. My mechanic says I might need to cut the rotors but I can't believe I need to do that so soon already. Even when my last set of OE rotors warped on me inside of 7K miles I didn't get this grinding noise. I'm wondering if my new rims have something to do with it too. I just put a set of 18" HP racing R5 wheels on last month and not long after that I started hearing the grinding. The wheel design is a pretty slim 5-star that exposes a lot more of the rotor/brake setup than the stockies. Anybody have similar issues or any ideas?

Did you break-in the rotor and pads properly?

I have Bremho blank and Hawk HPS. At slow speeds the grinding is very predominant and the brake dust is unbearable.

What is this break-in of rotors and pads?

Is it too late to fix that problem?

Never had to break in factory pads before. I've got the same setup on my Civic and haven't had a problem. How are you supposed to break them in?
