The JWT generic filter sucks, whereas the Stillen uses a K&N. I had both and returned the JWT.
The only other relevant difference is the venturi piece that accelerates air-flow.
By the way, the Stillen instructions SUCK A$$, but it's pretty easy to figure out on your own. I'll be uninstalling(this weekend) and then reinstalling(in a week or two hopefully) mine, so I'll try and pay attention to anything that might help explain any difficult parts.

And the difference in material is?
K&N filter media is a stiff multilayer gauze looking material that is evenly spaced and covers the complete area. You could see some light through it, but NOT nearly as much as the JWT.

I have yet to hear of anyone having problems with the JWT even with its un even holes , so how does that make it suck again? .......

It sucks because it doesn't evenly filter dirt and aid air flow. In other words, you don't get the nice straight even air flow and you have areas with NO barier against preventing dirt from getting through.
The dirt getting through the filter won't be obvious. Only measuring the silica content in an oil analysis over a period of time would tell you whether or not enough dirt was entering the engine to cause long term damage.
There is always a trade-off. I knew I was sacrificing filtration for air flow with either, therefore I decided since I live in the desert I would need the better filter to keep more dirt out but still increase airflow.

Some people don't plan on keeping their cars long enough to care. I've seen the damage poor intake filters cause. Mostly foam ones on motorcycles though.

The stillen and JWT are the same. The stillen intake has a STILLEN logo on the top of the air filter.

Stillens is not exactly the same. The major difference is it uses a K&N filter. Also, the MAF adapter venturi piece is machined differently as far as I can remember. One is more rounded and one is more angled. I think this is why more people say Stillens whistles under part throttle and JWTs' doesn't.

I've seen the Stillen up close, and have a JWT, so IceY2k1 is right when he says the Stillen is a better filter and will filter out more. I live on the East coast however, so that's of little concern to me. When I move back west next year, I'll likely get the Stillen to protect the car a little more from the Arizona dust.
