Recently pulled bunch of fuses / disconnected batter - starting issues now

My previous drama was with my power windows, locks, seats, and sunroof. That turned out to be a short in a harness under the driver side seat. So that's all taken care of now.

The same day I started troubleshooting that issue, I later noticed that when starting the car it is hesitant to start now. The starter seems strong and there is plenty of juice it seems - it just wont turn over for a second or two. Sometimes it fires right up and most times after running into a store real quick and coming back out, thats when I have to wait a good 2-3s for it to turn over.

The only thing I can link this to is that the very same day I was pulling fuses left and right and additionally, had the battery disconnected several times (just removing the negative side only).

Does this make any sense? Are these related somehow? I did some searching but came up empty. If I missed it, please just link me. Thanks!

My thread on this goes into it about as deep as I could get.

A little bump to see if there are any ideas. It's STILL giving me a rough start but it always starts and it always runs fine. No other throttle response issues after it starts. And what I've noticed is that it does this from a cold start. Once I have it going, it will fire up fine on subsequent starts.

Of course, just last week after having a harness under the drivers seat replaced, now I've got this going on too. This car is starting to remind me of the Jeep I had a few years back...
