If they aren't too deep, you may be able to buff them out. Otherwise, why don't you take it to a good detail shop or a paintless dent repair shop, because both kinds of shops have paint touch-up people, and see what they suggest.

The dealer buffed out two fairly annoying scratches in my doors for free when I went into my first oil change. 
Really, if they aren't too deep just ask the dealer, only took 15 minutes and I left feeling like I just recieved my new car again.
