What speaker wire should I use? Should I replace the stock wires (non-Bose system) if I don't have to. Is 16 gauge fine?

It depends,

If your running the speakers off the head unit, then use the stock. If your using an amp, well, you'll have to replace them. 16 gauge is good . I'd use 12 for driving an amp.
