Will the Pioneer CD-BTB200 work with the DVH-P5000MP?

Yes, it may see it as an external source though, but probably not, should be fine.

why would it matter if it thought it was an external source?

It has to be setup slightly differently, but with a nav/dvd HU it should be fine and not be external.
