I'm trying to replace my shift boot, just cause the damn thing is all worn out. Anyway, I did a search and I got nothing but short throw shifters in my search, so who makes replacment shift boots, and how do you put one in? I wonder what color would go with my black plastic/tan upholstry interior?

I made my own shift boot. I know someone else here do it recently too. If you or someone you know is even decent with the sewing machine, you should be able to pull it off. Just remove the old shift boot and use it as a pattern. For my 3rd gen, you just lift two small clips at teh front of the trim panel around the shifter and unscrew the shift **** to get the boot off. There is a metal "frame" at the bottom that you will need to use for your new boot to make it fit correctly.
It only took me 30 minutes to do after my mom gave me a 5 minutes sewing lesson (I've never sewed at all before) and it turned out very nice. It only cost $3.50 from the fabric store.
If you're not into that, you can buy a "universal" boot from Momo among other places.

I got the idea for a miata site :

he has a very nice writeup there for Miatas which basically works for any car

www.autotoystore.com sells some, i bought a leather steering wrap from them (very nice)..

or, you could do as I did (for the shift boot) and fabricate one yourself. I went to a fabric store, spent $3 on a yard of material (faux leather, just like what your old boot was made of) and sewed it in the same fashion the old one was sewn. It looks great.. Oh, btw, i made a new boot for the parking brake the same way.....
