Electrical Issues

My 2003 I35 had an alternator go bad and overcharge. I have replaced the alternator and now the car will not go into gear and I have all the traction control lights on plus the door and truck open lights when they are closed. The dash lights brightness will not adjust but I can live with that. Could the overcharge have fried the tcm? I have no error codes when I scan the car with my code reader. Any help would be appreciated

I just checked the all the fuses and all were good.Trans fluid is good. Anybody?

Update sorta. I can get the car in gear using the shift override/lockout and it moves without a problem. I have replaced most of the relays that I got from a jy. I still have slip and tcs off showing along with door and trunk ajar when both are closed. Speedo and rpm not moving at all. Any thought on what else to look for. If not I may have to junk the car which I really don't want to do. Any advice would be greatly accepted.
