2nd ses in 1 week, help me to understand

i got my first ses light since purchasing my car used half a year ago im at about 86k miles now
when i took it to autozone to get the ses read, it said something about ignition and misfiring, so i knew if i took this to the crooks at the local nissan dealership theyw ould just start by replacing all the coils, and work their way from there already spending 1500$
so i took my car to my family mechanic, who after some looking around replaced the maf sensor, and the ses went away

now flashback to tonight
my car battery died, and i did not know that, so from a good distance away i started my car using my viper remote starter...little did i know that if my battery was dead and my car cannot start, the viper remote starter keeps trying to start the car, so as i get closer to my car all i hear is my car trying to start, and the starter is going nuts

so after getting a jump, i start my engine, right after the engine starts, i hear about 6 or 7 clicks that could be from the starter, then the car keep shaking so i figure my car is misfiring for some reason possibily, being cautios i jsut let my car sit hoping my ecu will adjust itself, over time the 'after start' clicking fades and the shaking is not so powerful, however the ses is still there

any help would be greatly appreciated
and a quick question, is the little fuse thats ON my battery the one that controls the ecu? i want to try resetting the ecu and see if the ecu will re-adjust itself and get rid of the ses... or is there a different way to get rid of the ses light? please help thanks

i plan on taking my car to autozone and getting the ses read tommorrow...but some info will put my mind at ease tonight.

one more thing, i meant to ask, how can i reset the ecu without removing the negative terminal, i dont have the proper tools

the misfiring from the ignition is most likely from the coil(s). they are notorious for failing in 99s, 00 and early build 01s. if you are inclined, you can start removing coil by coil with the car running. when you unplug one and the condition/rpm does not change then you know that one(s) are the culprit. you may want to check the plugs as well especially if they are the original ones.
the only tool you need to disconnect the negative terminal is a 10mm open ended wrench. you could try a crescent wrench and just adjust to the nut size. that is the only way to reset the ecu unless you have an obd2 which will reset the ses light. there is not a known set time to leave it unhooked so i have just left mine overnight.
