Passing NYS Inspection with GReddy E-manage Ultimate?

I took my car for an inspection today thinking that I would pass with no issues. I don't have any check engine lights on the car. I recently installed my GReddy EU (over 300 miles ago) and haven't had any issues. Before performing the inspection, they checked the ECU with a scan tool and everything checked out fine. When they inspected it on the machine, it failed and gave me 5 codes ... I am thinking this is probably because when the car is started, the EU shuts off and then reboots. During this short time, the machine probably did not detect various sensors causing the car to fail Has anyone experienced this before?

Here are the codes I got:
P0100 - Mass or Volume Air Flow Circuit
P0325 - Knock Sensor 1 Circuit Bank 1 or Single Sensor
P0600 - Serial Communication Link
P0705 - Transmission Range Sensor Circuit Malfunction (PRNDL Input)
P1320 - Manufacturer Specific Code

The car was an automatic but I am running a 97 5spd ECU and disconnected the fuse for the automatic PCM to get rid of the O/D flashing light after starting the car. The MAF signal was intercepted by the EU, not spliced. The KS was spliced though.

What a waste of $37!

yo check if ur check engine light is blown in the cluster it has happened to me before hence no check engine light comes on

Here in CA, many shops offer "Pass or don't pay".

Can you pull the EU temporarily, or is it hardwired in? Probably not since your sig says "heavily modified" so most likely you have bigger injectors etc.

The check engine light works, I can see it turn on with the ignition. Pass or don't pay sounds awesome. I can unplug the plug-n-play harness but then I have to drive it around for ~200 miles ... the car isn't daily driven anymore. I need to inspect it in order to register it, registration just expired ... I had the car parked up for a few months.
