Can someone tell me if the MAF is defferent between an Auto or Manual?? The reason I ask, is because I was encountering stalling problems while comming to a complete stop. Others told me it was due to the MAF being between the Turbo and BOV. I did relocate it but the problem still remains.
However, I had an idea. I removed the Manual ECU and Installed my Auto Ecu. The stalling problem went away completely. Is it possible the Manual ECU is incompatible with my current MAF???? I am throwing codes, but these codes are all related to the Auto tranny which is no longer present.
I was also told if the engine light is present, the vehicle will run in limp-mode. Is this true? From my stand-point the car runs fine.

In most cases a MIL will not put the engine in limp home mode. There are some faults that will do it, though.
Ok... Since I did my 5speed Conversion, I brought a 1995 SE Manual Fed ECU. I'm not sure on the Date-Type of the unit. They had several types. But I see, the ECU may be faulty.
Ok. Now I have the auto ecu in place things look smooth. The codes that I'm getting are 8-4 and 5-4 "Automatic Transmission Control Unit Signal to ECU". These codes are not a problem to me because the TCU is not connected. Will this code cause the system to go LIMP???

The same maf is used on both auto and manual cars. If your car runs differently, then one of the mafs is faulty.

Oops. I'm sorry, I misread your original post. I thought you had changed the maf, not the ecu.
The auto ecu will have different idle speed management than the manual ecu. I noticed this, too, after I got a manual ecu after doing the tranny conversion. But you still should be able to use the manual ecu in your situation without any problems, as long as you're not releasing any metered air through your bov to atmosphere. I'm running the maf before the blower with an air-recirculating hose from the bov, and my car idles and runs fine with the manual ecu.
The auto-tranny related codes you're getting will have no effect on engine performance. I got about umpty-zillion codes related to the shift solenoids and whatnot after doing the tranny conversion when I still had the auto ecu, and the engine ran great.
