"Sputtering" (short periods of seemingly misfiring?) due to clutch? - definitely not.

Battery serves no purpose on the car if the alt is working as it should once the engine has been started. Is your alt running on a constant output voltage of 13.6V or above irrespective of the motor speed and vehicle electrical load?

Thinking MAF, coils (even if they were just replaced), quality of earth connections in particular but others in general, TPS, FPR (low fuel pressure > lean mixture requiring more HT to ignite)

A bad spark plug would do it.
Or bad gas.

What have you done exactly as the problem description seems to have changed

Bosch plugs have been moaned about a lot here - the moaners say their problems disappeared with NGKs
