If you want to look at Auto parts stores, two chain stores that come to mind are Autobacs and JMS (Pronounced James).
There's a magazine called Option and Option2 avail at most Japanese Bookstores. This is like Sport Compact Car or Turbo magazine in the U.S. It's in Japanese, but you'll still get a lot out of it.

Duties
If you are a US Resident, you are entitled to bring back up to $400 worth of goods duty free. I've never brought back any more than this, so I don't know what the % is for the duties, so keep this in mind.
One thing you have going for you is that the U.S. dollar is relatively strong against the Japanese yen right now.
