Engine Problem?

I recently did a 5 spd conversion, but had to take it out to work on it after there were complications, I had a mechanic reinstall the auto tranny and it was driving perfectly for the first couple days. Yesterday as I'm driving, CEL comes on, my idle is rough and fluctuates between 1500 and 2200 rpm's when I'm at a full stop. Then today I barely pressed the gas pedal it spiked to 4500 rpm's before shifting. I've been browsing the FAQ's and search fields but I haven't seen anything that sounds similar. Could these problems be related to the transmission re-install? Cause it was running fine for the first few days. I took it back to the mechanic and they said the reader was detecting 3 different O2 codes, but they checked my O2 sensors and they were fine. Not sure what else the problem could be. I was wondering if it could possibly have anything to do with my spark plugs or injectors? When the 5 spd was in I was having some problems with it spiking as well. Any help would be great.

I already had the codes read. My question was is this engine related or could it possibly be a drive train issue? Any thoughts on what could cause my motor to rev before shifting into gear? I just had a full tune up done about 30k ago. But maybe some new spark plugs and cleaning my injectors would help? Just had a tranny and radiator flush about 1200 miles ago so I don't think it's that. Any other thoughts would be helpful.
