I'm a little confused - are you replacing just your head unit or all the speakers?
The stock bose system is a low-impedence system, and each speaker has its own amp. Hooking up a non-bose HU to the speakers requires some special work, I believe. If you're replacing all the speakers at the same time, you should be fine.
Hard to beat the bose sound overall; but I've also heard subs can be separately added while keeping the bose speakers & HU.
