Can a Clogged/Bad EGR System Cause Hesitation at Idle??

I have a 95 GLE with 174k miles, and yesterday I swapped out the intake manifold with my polished IM from my 99, well the EGR port from the 95 IM was 100% clogged.. So I cleaned that out, put it on my 99, the 99 started and works perfectly. But after installing the IM from my 99, to my 95, the car started running really rough. When I tap the gas quickly, the RPM's sink down a few hundred rpm, and then revs up.. (WTF?) I am thinking the entire EGR system is either clogged or bad.. Anyone have ideas? I got the ghost code for the Knock Sensor BTW.. Thanks!~~
