Help with starting

I just recently had a transmission swap done by PappaSmurf.
It takes forever to crank, and it backfires a few times in the process or turning over. I checked for codes and these were the only two that showed up:
The Crank Position sensor (The sensor that plugs into the front of the transmission that gets a magnetic sensor off the flywheel) was cracked during the swap, and was throwing a code, so I purchased a new one...

It also threw a code for the Idle/Neutral Position sensor ( the one that plugs into the driverside of the transmission).
So after replacing both, and resetting the ECU, I still have the same problem, and the codes for those two sensors is still there There are no other codes showing up, and both sensors are brand new. Is there something that i'm missing here, or I should be checking for?
I really hope to get this fixed on my own, but electrical stuff isn't my favorite part of our cars :X.

Thanks in advance,
Mike

Did the swap include conversion from auto->5spd or vice-versa?

no, it was a direct swap... 96 transmission out, 96 transmission in... Everything was the same.
Except a SPEC Stage II clutch and B&M short shifter

Hmm... did you check the other ends of those two sensor harnesses - sounds like something may have come unplugged.

Yeah I started thinking about more simple stuff like that while I was at work..
Im waiting to let the tranny fluid cool a little bit then im gonna pull both sensors out, check everything for the third time, do a voltage reading on the wires, and see if I cant find the problem

BUMP for any other ideas of what could be going on right now.
THANKS

ok.. so I checked my codes again tonight...
BOTH CODES WERE GONE!! woohoo..
BUT< 0407 showed up
0407
Diagnostic Trouble Code 0407 indicates a malfunction was detected when...
A) 120 degree signal is not entered to ECM for the first few seconds during
engine cranking.
B) 120 degree signal is not entered to ECM during engine running.
C) 120 degree signal cycle excessively changes during engine running.

Possible causes...
- Harness or connectors
- Crankshaft Position Sensor (REF)
- Starter motor
- Starting system circuit

Perhaps a marginal starter would crank the engine at a non-uniform rate (fast-slow-fast-slow) and disrupt the normal rhythm of pulses from the CPS. This is consistent with the starter motor problems you have recently reported.

Time to check the wires I guess... because its not the starter...
will report back!
