You can't reset the auto tranny control module. Did you try resetting the ecu?

Something tells me it's your MAF sensor messing things up.
Swap it and see what happens.

check all the ecu codes and figure out which ones are for real and which ones are because of the swap.

Your maf is before the TB, there is a plastic piece with a connector on it. You'll probably need to check the codes though, I don't think you can see if anything is wrong with it by looking at it, you could try unplugging it though and then starting your car and seeing if it acts the same with it unplugged verses plugged in

well if i unplug the MAF, cars at idle, starts to idle different so i feel like its not. My ecu codes i don't even wanna look im sure its long. Also i think there is an exhaust leak, he left rear(back of engine)header as 01. I belevie im hearing a loud noise up near the engine when in drive, sounds fine parked, could just me be. Seems to be shifting but WOT and little throttle seem to have the same affect on how it pulls. As in it would take a minute to get to 80 mph. I never took it pass 40 mph, don't want to risk it yet. it takes me like a whole block to get to 35-40 but it doesnt rev high, never pass 3k rpms. Ill take the battery out right now and see what happens tomorrow. I'll test her out more tomorrow, thanks for the shout outs.

tap on the maf, and see if the idle changes...if it does, BAD MAF....or you could just swap it out and see if that helps. 9/10 your TCM is good.

Sorry to ***** the thread but I have a similar problem..My car wouldnt go past 3k also...but it only happened once...i turned off the car and restarted it...and it was fine!
Also sometimes when I start my car...the rpm needle stays at zero for about five minutes...then shoots up..
Any suggestions?

The tach is just out of whack. It shouldnt stay at 0 since it wouldn't be running if it was at 0.
