Jugging after warmup? Please Help!!

Hey guys when I just got a new alternator in my max. And whenever I go and start it in the morning it starts up fine. Then I drive it for about 10 min and let the engine temp get to normal. Then I turn the car off and I start it about 10 min later. The cars thermostat says that the car is halfway between normal and cold at this point. After the car turns over I get a chugging sound from the engine and the whole car shakes. This goes away after I drive it for about 2 min. But anyone know what it could be? Also the past two days it has happened it has been raining both times.

Belt tension, faulty alternator, loose/poor connection or ground, or a partially blown fusible link are a few things that come to mind.

Sounds like a misfire, check for any stored error codes.
