Help knocking noise !!

I ran to the store earlier today and noticed a knocking noise, from what seemed the rear,or middle of the car.The sound was similar to that of a flat tire. Now I have the bottom of my back seat out and my trunk is mostly gutted(for my stereo),so maybe thats why Im hearing this now, but, I am a little concerned.I mostly hear it on acceleration. Any info at all would be greatly appreciated.
