Engine isnt running strong

I was wondering what you guys think this could be. Lately my engine doesnt seem to be pulling that hard. If you remember I just got a new engine arond 4k miles ago under warranty after the old one sucked a bolt. This new one never felt as fast but yesterday when I was taking the 2 hour drive to NH to drop my car off to get SFCs fabricated the SES light came on and the car felt like a real dog. The tranny was very indecisive on which gear it wanted. It kept down shifting erratically like my old 4 cyl camry used to do, to try and make the most of the engine power. There was no mid or low range punch like the type of power that allows the car to slowly accelerate from 30mph in 3rd gear without needing to downshift. Also it didnt want to rev at all. It felt like it revved to 4000-4500 and then I could feel some wierd stuff goin on in the engine. Let me try to explain what I'm talking about. As I had my foot on the gas pedal and was accelerating the engine would be climbing the rpm band slowly but consistently up untill about 4000 rpm at which point its almost like the car experiences a little stutter and doesnt want to keep revving.

It has 65k miles on it and I have a powertrain warranty till 70k so I am going to bring it in to the dealer asap, but I was wondering if anyone had any idea what I'm dealing with cause I know once I bring it to the dealer they are gonna drive it and say the problem cant be duplicated (I hate when they say that ****)

transmission control module??? MAF??? combination of the two???
