Spark problem

ok, i have a pretty pressing and serious problem. did a 6spd swap and car will not start. it will crank fine, but will only spark once. when the engine is initially turned over, it will spark once then will no longer spark.

Parts used:
6spd tranny
6spd ECU
6spd wiring harness
shifter, clutch and all that

Problems checked and are ok:
ground above CPS
all immobilizer parts (including key)
Neutral safety switch and clutch safety switch

That is a new one. Sounds like there is good spark from the starter, but may be a wiring problem since once it turns over there is no spark. I am not sure where to start though. I would go over the wiring again...

May be totally wrong, but do you need to get your key reprogramed with the new ECU???

I would doubt it would even turn over if the immobilizer was active, but thats all I can think of.
