Exhaust Flange

I recently put on a Megan Racing cat-back due to the stock one rusting away on me and find that it's a little bit too loud for my tastes. I want to put on a new stock muffler and leave the resonator, but I'm concerned about the difference in pipe diameters and what that means for the flanges. Specifically, the Megan Racing exhaust is 2.5" whereas the stock exhaust plumbing is 2". Will a stock muffler connect to the 2.5" piping at the flange without a problem or am I looking at a big headache here? At first glance, it looks like it might, but I'm not sure. Any help would be appreciated.
