Okay, long story short, after I was either rewiring my fogs, or installing my mirror turn signals, when I lock my car with the keypad, it only churps, but doesn't flash the lights.
When I was rewiring my fogs to come on with the parking lights, I hooked up the wrong part of the fog wire (part going into the car, not into the relay) to the brake wire, and alot of stuff happened, including my battery went completely dead and my left headlight would not come on when I switched to parking lights. Could this have had something to do with it, or is it because when installing my mirror signals, one of the two wires coming out of the mirror signal was touching the car, melting the wire and I blew alot of fuses for the turn signals and hazards?
Any ideas, because I have know clue!!!

You likely shorted out your system - which would blow fuses before doing harm to the electrical system itself.
I'd double check all of your fuses. If you've got HIDs (or maybe even if not - I don't know) there's two larger fuses under the hood in fusebox on the left side of the engine bay - one for the left headlight, one for the right. Check those as well as everything under the dash.

Thanks for the advice. I have checked the majority of the fuses, but not all of them. Plan on checking all of them eventually, just in case that is the problem. The hazards and signals fuse are good. But why check the headlights fuses when it's the signals that light up? Also, my headlights work fine.

I also tried that and it did what it was supposed to do, but no lights. I held the buttons down, horn chirped w/ no lights. Again, but no chirp and no lights. Again, chirp w/ no lights. So, Idk. Any ideas?
I'd say try a total reset. Unhook the battery for an hour or so and see if it helps. Our cars are known for their sporadic fixes to problems.

My suggestoin would be to see if you can find a used Smart Entrance Control Module on ebay or car-part.com. (This is the white box under the steering wheel with eleventy billion wires coming in and out of it.) Chances are you fried something inside it. All wires for windows, locks, lights, security, remote functions, etc run through this module so they may be controled from the remote. If your parking lights work when the headlights are on under normal driving, but don't flash when locked from the remote, I'd start with the module.
EDIT: Was curious and checked on ebay - they have a few for around $15-$30 for an 01. Should be a cheap fix if the module is your culprit.

Now that I think about it, I did unplug 1 or 2 of the harnesses from that box, when I was trying to find the right wire to connect my mirror signals too. Maybe I pulled some of the pins out and one is the signal flash? Just a thought.
Thanks bro, I'll give that a look. I was thinking about running by a auto shop that might be able to give me some clarity on my problem. The module seems like a logical fix, but I have NO idea how to replace that thing, lol. But I can give that a whirl.

Installation should be simple. The whole thing has 2 bolts, and the connectors are all different, so it will be ackward to get to the bolts up under there, but should be self explanitory.
There is a pin for the signal flash. I put in a Lexus beeper for my chirp (replaces the annoying honk confirmation) and wired it to the light flash wire down there - might do a write up for this later. Never thought of that.

This method is only designed to toggle between chirp on/off while locking and unlocking. Flashing lights are not to be affected by this. as with the chirp off flashing lights are your only indication....
Correct, BUT it does change when the lights flash. With the horn chrip on, they flash once when you lock and unlock the car. With the chirp off, they flash twice when you lock the car, but do nothing when unlocking.
