So I've read these Bose systems are not the greatest, but long story short my alternator died on me I replaced and right after those Bose radio will not turn on no cd function no tape function I still have climate controls and Gps I've checked all the fuses I'm wondering maybe bad ground on the factory amp or...? Any suggestion will help thank you

 

There is a fuse under the hood that powers the speaker amp and part of the radio. It is a 20 amp fuse, fuse # 31.

While you are at it, check the other 5 fuses that are used by the radio, page 6:
