Please help me find this info. I did search and came up with nothing specific. I am getting a JWT ECU from an 96 GLE Auto. It should fit in my 97 SE 5 speed, but the info I am looking for is how to get rid of the MIL /CEL from the auto transmission if any once I am done the swap.

Please stop re-posting this question. The answer is you can't. If you use a auto ECU on a 5spd, you will ALWAYS have codes in your ECU. It is going to be looking for a transmission that isn't there, you can't fix that, unless you want to install an auto transmission in your 5spd. Either get a 5spd ECU, or just live with the codes.
