Hopefully a simple question about installing amp in '04

Hopefully a simple question about installing amp in '04

So I'm hoping the answer is as easy as I think it is. In the '04, the Bose system has amps for each individual speaker. So if I'm to add a sub and amp to replace the rear deck factory subs, I assume that the RCA lines that go into the factory amps, then into the factory subs, can literally be just unplugged from the amp and plugged into the amp I've purchased instead. Is that true? My amp has speaker level inputs as well as RCA. Also, do you guys suggest making use at all of the factory subs that are in the rear deck that will be unplugged, or just leave them as is, unused? Could the subs I bought (10" each) fit into those factory spots in the rear deck, or would it just be better to build a trunk box?
