6-1/2 or 6-3/4 will both fit. Go with components in the front & 2 ways in the rear. Or components for both front & rear if you want to mount tweeters back there.

Could I put 2 6.5" woofers in the back or would that suck? I don't want to put a box in my trunk so I have to either get 2 6.5" subs or 2 coaxials in the back.

Yes you could run 6-1/2" drivers in the stock locations in the rear. However I think your deffinitly gonna have to build some boxes to go underneath them, something similar to boxes you see for 6X9's to get the effect your looking for. Otherwise it would just be a waste, theres way to much air space in the trunk for smaller drivers to work properly as free air back there. The good thing is I don't think the tension rods for the trunk lid will cause any issues when installing mini boxes underneath the rear deck. IMHO boxes will be key in producing the bass tones your wanted to achieve. As far as will it suck? Probably not too bad for the people sitting in the front, but for people sitting in the back seat their gonna miss out on alot of the different frequency ranges. You could probably get away with mounting a tweeter back there to help things out slightly & the good thing about that is the tweeters should easily fit underneath the factory speaker grills along with the 6-1/2" driver. So things would still look stock...

You are correct about needing enclosures for subs in the rear deck if the subs are not designed for infinite baffle use.

If you want to use subs that fit into the stock cutouts, you can use Focal Utopia 5WSs , which are a little bit smaller (you'll probably need to fabricate a mounting baffle for them, which is easy). I installed 8s in the rear deck cutouts, which required enlarging the stock holes and fabricating aperiodic enclosures that go around the tension rods. I don't care about how the system sounds to backseat passengers because A- I almost never have anybody in the back seat and B- having one speaker blasting behind your head doesn't sound good anyway. If I was concerned about SQ for the rear passengers, I would put speakers into the rear doors to make a front stage for the rear seat.

If I buy 6.5" speakers all around will I really need to make MDF mounting plates or will they fit my BOSE holes fine? I know the stock ones are 6.75" but so many people say 6.5 fit and then some say they don't? Which one is it? Also why does the audio FAQ suck so badly? It's mostly 5th gen stuff of about general audio stuff, nothing really specific.

I have some Boston Acoustics 6.5's and they do not fit correctly. I had to rig it until this weekend when I got some different speakers. Some 6.5's will fit and some won't. Crutchfield lists which ones fit on their site.
