1)Theres a $50 adapter which Scosche and Pac make to make your new head unit work with Bose. Or you can get a radio with at least front and rear preouts, and splice that directly to the speaker wire at the back of the deck, so the Bose amps will see that unamplified signal.
2)theres too many to choose...but for the basics, check alpine, infinity, etc....whats your budget for the speakers
3)Pioneer dvh-p5000mp is pretty good for not too much $...whats your budget for this too

a new HU is nice but you'll still have those crappy BOSE speakers.
if you want to replace it all cheap...it doesn't really matter what you go with.
almost any aftermarket speaker will sound better then the bose.
personally i don't like going the cheap route. i like the do it once and do it right approach.
good luck.
ya get that Pac adapter too...

An adaptor really isnt needed. Provided the HU you get has at least 2 sets of preouts then you can simply splice Male RCA ends into the Bose HU outputs, then plug into the aftermarket radio preouts.
Heres a pic for reference..
