ground loop problem - whine

I have an Alpine headunit with factory Bose speakers. I have the Bose speakers connected to the headunit with RCAs so the Bose amps are still powering the speakers. I have had this setup for some time now and it has developed a whine noise and I cannot figure out what it is. The noise goes away when when I unplug the RCAs of all the speakers on the back of the headnit. Anyone have any ideas on what I can do to get rid of this whine? Any help is appreciated. Thanks.

I had the radio grounded with the stock harness, then I added a ground from the harness to the body. I forgot to mention that the battery is relocated in the trunk but im almost positive that I still had the problem with the battery in the stock location. I noticed that the whine gets louder when the lights are turned on so I will have to check those grounds out and I will probably run a ground from the rear to the front.

Im surprised your radio didn't cut on and off, because there's no ground in the stock harness. Move your ground and see what happens.
