'92 SE Bose replacement opinions please

I just bought a '92 SE with a Pioneer HU, but still have Bose speakers but only the back two work.

I want to re-do the whole thing and make it nice.

I want as clean of a factory look as I can get, DVD/Nav would be sweet but not required. Ipod connectivity is a must. Bluetooth or other features would be cool too but not required.

I want a sub in the trunk as well. This can come later if it gets too expensive. HU and cabiin speakers are the priority.

What do you have or have you seen that will do the trick? Can I keep the Bose speaker covers in the front doors or do I have to do something else?

Thanks in advance.

Don't really have one, I am more of a value guy. I just want to feel good about what I get for the price. When I narrow it down to a couple of setups I can be happy with I will shop around until I am satisfied with the deal. I don't want crap.

I am hoping to tear my doors apart this weekend, have new window regs on the way and going to redo my locks. Going to soundproof when I put this stuff in as well.

The only thing I am sure of is that I want it to look nice and flush in my dash, and don't want any funky looking panels for odd sized speakers. I am ok with running some wires for tweeters on the pillars if necessary but that is about it. Then will do something nice in the truck, but have to be able to get a set of clubs back there.

Any ideas? Any help would be appreciated.
