I'm gonna take my car in for a minor 75K tuneup... and I have the JWT filter in there... should I take it out and put the stock filter back in before I take the car in?

Anyone take their car with mods?

Leave it in there. Your car is out of warranty anyways, so if there are any problems, it will come out your pocket. If you put the stock intake back in, the dealer might change your air filter and charge you $30 for a $10 part with essentially zero labor.
