Major Hesitation!!

Over the last few months I noticed my 93 Maxima with 98k miles was starting to perform very sluggishly and had some hesitation at start off also when I would slow down but not come to a complete stop. When I would start to accelerate the motor would sound as if it were going to stall out.
Thinking it was something to do with my fuel system I recently had an entire tune up on the fuel injection system. I had everything replaced- new wiring, plugs, and the injectors cleaned.
At the time I went to CarMAX to get my car they told me that the car still had some hesistion and was being caused by the transmission and suggested I take the car to AAMCO. I had noticed several month before that I had to drop the gear selector half way between 2nd and Drive for the transmission to "kick in" I realize there is a linkage problem, but would that cause of such hesitation?
The mechanic said that the linkage and the timing of the transmission going from 1 gear to 2nd gear was the problem and the computer telling the transmission when to change gears could also be the problem. Also he said that the gears could be slipping. I have had transmission problems before (not in this car) and could tell if the transmission were slipping. As far as I can tell, the transmission runs very smooth.
Also, If I am cruising around 55mph then slow down to 45mph then accelerate I get some hesistation , but not everytime.
