tranny problems (long)...

Any advice on tranny problem?
Tonight, I just lost my tranny. I was backing up in a parking lot, and I heard a high-pitch whine (kind of like a stripped starter motor). I then proceeded to try to put it into 1st gear, only to realize that I could not get it our of reverse (5 speed). I am guessing that it is a linkage problem, as this has happened before, and it turned out to be a bearing of some sort (except that time, I lost only 1st and 2nd gear). Now, I don't exactly drive my car like my mother would, but at the same time, I am not exceedingly hard on the tranny, because I know what kind of expense that can be. I have about 2.5K miles left on the extended warranty, but am worried that the dealership will not validate that due to the fact that I have aftermarket performance parts. Do you guys have any suggestions? Sorry this is long, but I am kind of nervous about it. I know that it is related to what they repaired before, because ever since that day, reverse has shuddered a little, and now this happens. Anyway, any advice would be greatly appreciated. I would identify the problem first. If the don't offer the warranty (shouldn't be an issue if its an aftermarket company though), I would buy a tranny from a salvage yard. You can find them for $500 -up depending on mileage/any warranty offered.

can you put the stock intake back?
I don't see why your mods should be any problem unless you were putting some incredible hp to the wheels. How many miles do you have BTW? I think a warranty is a warranty, as long as your mileage/months is under whatever the extended one is, you should be covered. Sometimes they don't include clutches but they do include the internal parts, case, etc. Good luck.
