Should this hose be connected to anything?...
My friend just put a breather on my car ( ) and he said he doesn't know if this was connected to anything. It is the one circled in blue. Also does it matter if I plug up the old hole in the airbox (where the no-longer-used hose connected)?

and you MUST plug up the hole on the resonator that used to connect to the crankcase or else your MAF sensor will be reading wrong air flow readings since you now are allowing air(also unfiltered) past the sensor.

I dont understant what you just said about the tranny. the tranny has nothing to do with the crankcase breather hose.
leave the hose pictured above unplugged and plug the hole thats on the intake resonator that used to have the crankcase hose on it.

Yup, the same thing happened to me when I was installing the charger. We were completely done and wrapping things up and we saw that hose just hanging there! Freeked me out because I was very careful remembering anything I disconnected. I immediately checked EVERYWHERE on the stock airbox for a possible connection point. Nothing. I looked at every picture I could find in the Chiltons and Haynes. Every single picture shows it at such an angle that the free end is always hidden! Ahhhhh!! I eventually surfed the net looking for pics of 4th gens w/ their hoods popped. Right as I finally found one that actually showed the free end, and the picture was half loaded, my connection went down for the night. Talk about just in time.

yea, I got pretty frustrated after installing the FC intake cause i coudn't figure out where the hose connects to. I refered back to my old airbox box, but nothing. Now, I feel alot BETTER.
