? about CEL and horsepower

Ever since the 5-speed swap the Check Engine light has stayed on.
I have pulled the codes and all are auto tranny related. My question is:
Will the computer be robbing me of horsepower if the CEL is on? or is it not relating the trannys faults with adjustment to the motor?

I don't know if its necessary, car seems to be fine. It is alot stronger now, but just wanted to know if I was losing some HP because of it.

Nope. No power loss. the ECU will only severely reduce power when the CEL blinks, indicating a major problem, like mis-firing. But then, you probably wouldn't need a CEL to tell you that
