This was an ongoing problem as far back as I could remember. Just never took the time to figure out what the problem was.

When I turn the air on (doesn't mater a/c or not), it only comes out of the vents on the driver side and far right passenger side. The ones in the center above the radio and cd player do not seem to work. What could be wrong here?

 

Your vent doors are controlled by vacuum lines to open and close specifically. If there is nothing blocking the vents in the inside i'd suggest take it to the dealer to have the lines checked out. Or see if you can find a How-To article in a Haynes manual or something and make a project out of it.
I am assuming you have tried all the settings for the vents and nothing worked?
