"I used 6-gauge wires with 1/4" and 3/8" ring connectors of the correct gauge." - from Irish's website...

the wire from home depot is THHN rated up to 90 degrees celcius and does not do the best in water, it is recomendable that you get a THWN or TWN rated wire, which is much better in water and usually has a higher temperature rating from an electrical supply house. just my .02

Does this make a difference really? Is it worth it? Is there any noticeable performance increase?

I bought 12 feet of 4 guage wire and connectors from Napa for like 20 bucks. I've had it in for a couple of months with no problems. You will notice small differences in your motor. It will idle lower and smoother, and the throttle response will be SLIGHTLY better. Don't expect anything drastic, but for 20 bucks and an hour installation, why not.

Are the new grounds just replacing existing ground wires?

are we grounding a boat engine here?

The wire is sheathed, and shrink wrap is used at the connectors. Not sure where the mysterious water is going to come from. Really, not much water gets into the engine bay, even when driving in heavy rain (look under your hood after a rainy drive.....most/all of the upper engine bay is dry)...But if you like to spend extra money for peace of mind..., well, feel free
