?'s about tuning before I dyno

I'm curious, how do I effectively tune a car? If I'm at the dyno that is done under WOT right? But, doesn't the ECU run off a closed program that doesn't consider inputs from the sensors when WOT? IF that's the case, can you only tune the engine through mechanical means? So, I'm stumped, when you tune w/ a SAFC II are you tuning to just below WOT or am I missing something? Thanks for any replies.

full throttle=open loop on ecu which allows for adjustments from SAFC or EMANAGE

while at WOT (45% throttle or above) your engine goes into open loop.

the safc tunes the open loop
