unplug the stock alarm (under the steering column, to the left)

What craig said. It's just a little silver box with a plug on the underside.

Do you carry your key on your remote entry fob?

When the stock alarm is going off, a) stick the key in the driver's door lock, b) lock the door manually, c) unlock the door...

Very simple and doesn't involve having to unplug the stock system.

Mine does this every once in a while also. Don't quite understand why, but the solution seemed easy enough.

Best thing to do is take it back and have em do it right. They screwed up like that on an install on one of my Nissans, I fixed it myself so that wouldn't happen. You need to have it set up so when it arms it arms factory alarm and disarm does likewise. Believe it requires a couple diodes. What's happening is you are locking the door with it open, and that sets the factory alarm.

TCU = time control unit (controls dimmer, wipers, dome light fadeout, etc)

you only need one diode to interface any aftermarket alarm with the stock alarm

Oy Vey, dude! Trust me when I tell ya that's NOT how it's supposed to behave - if it's hooked up correctly.

People... (and Craig can back me up on this, cuz he and I have gone over this with I-don't-know how many org-y members..) some alarm systems come with a dedicated wire to disarm/rearm factory security systems, while (again, like Craig pointed out) a simple diode-isolated wire running from the factory security disarm wire (hmmm....wonder if I should tell 'em WHICH wire to tap into, or let them do their OWN research???) to your unlock wire on the alarm system will not only disarm the aftermarket alarm, but also disarm your factory alarm as well.

Or, just do like R92max said and take it back where you got it from and MAKE them do it right!
