We have two pre-cats and one main cat for a total of three. An aftermarket y-pipe eliminates the two pre-cats.

do the pre cats actually cause a chemical reaction? would changing to an aftermarket y pipe affect emissions a lot then?

The pre-cats are for when the car is cold and has just been started, because they warm up faster. You will still pass emissions with your main cat in place if the car is warmed up.
